A few questions here

1. Does the carbon have some sort of input protection on the usb port(s)
2. If I power it from the header +5v does that input protection still apply, or is it bypassed?

There is a 750mA resettable fuse on the USB 5V (PPTC) followed by a 3.3V regulator.

If you are using Header pin 11, you go directly to the 3.3v regulator. I suggest to not exceed 6.0V.
